The Spaniard has claimed a phenomenal 16 assists in the Premier League this season and yet lost out on a central midfield place to Liverpool's Philippe Coutinho.
Fabregas' omission is probably explained by his post-Christmas lull in form, with his fellow footballers casting their votes in February and March.
Six Chelsea players featured in the XI but there was no place for Thibault Courtois, Cesar Azpilicueta, Fabregas, Willian or Oscar.
Asked if there should have been more than six Chelsea players in the best XI, he replied: "Yes. All of them. I think so. But I know that this is a Chelsea manager speaking and obviously I respect every one of the players that were in that team. And especially everyone that chooses. The players from the other teams have the right to choose.
"Great players were in that team and great players outside that team. This season Fabregas is doing the number of assists, the quality of his game and not to be there is a bit strange.
"I think that team wouldn't win the Premier League. It's a team without any balance. That team is missing a midfield player. I think that midfield player should be Fabregas."
Liverpool manager Brendan Rodgers has admitted he does not know when striker Daniel Sturridge will return and he could miss the rest of the season.
The 25-year-old has been sidelined for the last three matches with a hip injury and will not return for Tuesday's Premier League clash with Hull City at the KC Stadium.
Sturridge has been plagued with injuries all season, making just 18 appearances in all competitions, and Rodgers expressed sympathy for the England forward.
"It's been difficult, Daniel is a good lad who wants to play and help the team but it's been one of those seasons for him," he said.
"He's been very unfortunate and we'll have to monitor day-by-day and see where he's at.
"When he's been fit, he's been brilliant, it's just about getting him back on a consistent basis. Whether that's this season, or pre-season, has to be seen."
